Une jeune fille de 15 ans, Momiji, apprend le même jour qu'elle avait une soeur jumelle et que cette soeur vient de disparaitre. Elles descendent toutes les deux de la lignée des Kushinada, dont la mort peut endormir les aragami, des genres de monstres qui naissent de graines bleues qui ont la forme du symbole du Yin ou du Yang. Et justement les aragami sont sur le point de se réveiller. Momiji est prise en charge par la division du gouvernement combattant les aragami. Il y a également un jeune homme semi-aragami, Kusanagi, dont on ne connait pas les intentions.

Kuzumi Kentarou is a salesman and also a organ donor card owner (their organs get donated upon death). He gets mugged and almost dies but eventually regains consciousness in a hospital and sees a patient with an ailing heart, Hasegawa Kirin, who tells him that he is completely compatible with her... as a donor. Kentarou promises to give his heart to her. However, Kentarou lives on, but he never got into college. He now works part-time in the hospital where he begs Kisaragi Ryouko, an organ transplant coordinator, "when will Kirin receive his heart?"

The story is set in Japan in the middle ages. Tsujimura Genzo is a puppeteer whose heart has become as hard as stone due to the murder of his beloved wife. In each story, Genzo brings the dead back alive as puppets, and by doing so, he is able to solve mysterious incidents or help a dead man's soul. Kikuhime, a young "tomboy" princess is Genzo's companion, who helps him fight the villains.
